QuickBooks Online / Payroll
Payroll software that integrates with QuickBooks Online: how each one posts payroll
Short answer. All five post payroll to QuickBooks Online as journal entries; the differences are detail, timing and how much you fix by hand. Gusto and OnPay post automatically after each run with clear mapping rules. ADP RUN can auto-post but routes net pay through a clearing account and leaves some items to enter manually. Paychex Flex syncs through its General Ledger Service add-on. Rippling maps payroll to classes, departments and locations.
Check before you connect
- MappingEvery earnings type, tax and deduction needs a QuickBooks account; new deductions break syncs until mapped.
- Detail levelSummary entries keep the ledger clean; detailed entries per employee help job costing.
- Classes and locationsIf you report by class or location, check how many dimensions a journal can carry.
- Manual itemsAsk what is left to enter by hand: fees, workers’ comp, manual checks.
Connections, by situation
Automatic and well documented
Gusto
- →Payroll journal entry per run
- ←Chart of accounts
Gusto builds and syncs a detailed journal entry for each payroll, pulling your chart of accounts and letting you group entries by employee, department, job or project.
Watch out: Only one QuickBooks class per journal entry; A/R and A/P account types are not supported.
Choose summary or detail
OnPay
- →Payroll journal entries (summary or detail)
- ←Chart of accounts
OnPay exports when you submit payroll, as two summary entries or detailed entries per employee with classes and locations.
Watch out: Unmapped accounts stop the automatic send until fixed.
Already on ADP
RUN Powered by ADP (General Ledger)
- →Payroll journal entries
- ←Chart of accounts
RUN’s General Ledger Interface can auto-post payroll to QuickBooks Online after each run.
Watch out: Net pay goes through an ADP clearing account, and ADP’s guide lists items to enter manually.
Already on Paychex
Paychex Flex (General Ledger Service)
- →Payroll journal entries
Paychex’s General Ledger Service syncs payroll entries into QuickBooks Online with each payroll, without file imports.
Watch out: It is an add-on, and mapping details are not published on the pages checked.
Reporting by department or location
Rippling
- →Payroll journals with GL dimensions
Rippling generates payroll journals with mapping to classes, departments and locations.
Watch out: QuickBooks-specific limits are not documented on the pages checked.

Documented limits
| Connection | Limits the vendor documents |
|---|---|
| Gusto | Every Gusto category needs a mapped account; A/R and A/P account types are not supported. Only one QuickBooks class per journal entry. |
| OnPay | Unmapped accounts stop the automatic send until fixed. Mapping an A/P account to several lines prevents syncing. |
| RUN Powered by ADP (General Ledger) | Net pay runs through an ADP clearing account you add in QuickBooks. Some items (invoice fees, workers’ comp) are entered manually per ADP’s guide. |
| Paychex Flex (General Ledger Service) | Mapping details for the online connection are not published on the pages checked. |
| Rippling | Rippling’s own materials describe class, department and location mapping but not QuickBooks-specific limits. |
What “integrates” means for payroll
Payroll integrations post accounting entries; they do not make QuickBooks run payroll. Your payroll provider still files taxes and pays people. The integration saves re-keying and keeps the ledger in step.
Before you connect
Create the liability and clearing accounts the provider expects, map every pay item, and sync one payroll for a period that is still open. Do not sync into a closed period.
